As the summer begins and school is left to end, old enemies become friends. Xavier's School of Higher Learning and the Academy of Tomorrow see their students interacting more and more. New friendships are forged, romances are kindled and rivalries are stricken. Even the headmaster and headmistress are beginning to get along. With summer activities coming to a close, however, and with school starting up again, the Junior X-Men and the Hellions are once more turned on each other. A disagreement between Headmistress Frost and Professor Xavier has left the two schools enemies once more. Old problems have come up, with the Hellions always causing trouble for the students and the X-Men of Xavier's. And with the beginning of classes come the opening year games. Both schools will put aside their differences hopefully long enough to compete with each other.
Across the city, a secret mutant terrorist group threatens the inhabitants of New York. Unlike their predecessors, this one posses a very dangerous chemical known as the X-Oncolytic Virus. This virus, which targets the X-Gene and leaves normal humans unaffected, has been released, already killing several local mutants and alerting the X-Men and the New Mutants to the potential danger threatening the Hellions and Junior X-Men. To protect them, Emma Frost and Charles Xavier have both put a lockdown on their schools. Needless to say the students are not so thrilled. With the students at Xavier's School of Higher Learning it's easy to contain the population. They are ordered to remain on the school grounds until the virus is contained by the New York Center for Disease Control. If they choose to contain it.
What they don't know is that this terrorist group, which calls itself Sanctum, has hoped for the lockdowns. It makes the mutants within easy targets. It provides an ample opportunity for attack and they take the chance, stocking themselves up with tear gas, semi-automatic rifles and tranquilizer guns. But what Xavier and Emma don't know is that Sanctum's intentions are not purely their own. Someone else is behind this.
